Are these two different units? If I buy the remote start does it have the security system built in or do I still have to have the rs3200 system?

yes they are 2 different units but can be installed at the same time.

Does the remote start have a different fob than the key?
Does it work with a manual transmission?

i don't have it, but I would assume it's the same key fob because of this, if you choose "Build your own" on Scion's website, when you select the remote start feature, it says this:

Scion owners can now get remote engine start, so when it's really cold or hot outside you can start the engine from a distance and run the heating or air conditioning before you get in. How's it work? Push the LOCK button three times, then hold it for four seconds.
